Now listen I'm not what saying which miracle came first as the gospels aren't in chronological order,The Lord turning the water into wine could have been first or it might have been another miracle,but very often we say things just because we have always heard them,and not really given much thought to a matter.

You are correct that in this case the preposition modifying one or the other would make it ambiguous as to whether that was Jesus' first miracle. So the question really is:
Does "in Cana of Galilee" modify Jesus or does it modify "this beginning of miracles"?
If it modifies "Jesus" then we are right. If it modifies "this beginning of miracles" then it is ambiguous.
****Note that preposition order generally doesn't matter. But in the case where the action is already modified by first, second, third, ... or similar reference then it does matter.
