What Prophet said this and where is it written?
Now all this was done, that it might be fulfilled which was spoken of the Lord by the prophet, saying,
Behold, a virgin shall be with child, and shall bring forth a son, and they shall call his name Emmanuel, which being interpreted is, God with us.
Why did they call him Jesus instead of Emmanuel if spoken of the Lord by the prophet, saying, they shall call his name Emmanuel?

Isaiah spoke those words - Therefore the Lord himself shall give you a sign; Behold, a virgin shall conceive, and bear a son, and shall call his name Immanuel.

The flesh was not God, but Jesus was God in flesh. People are made of five areas (for a lack of a better term) the heart, the spirit, the soul, the mind, the flesh. God found Himself in the likeness of a man (
Philippians 2:7) but was still God in character (
1 Timothy 3:16) and all of the Godhead was in His bodily form (
Colossians 2:9).

Jesus was God incarnate, but the flesh did pray to the Spirit. When Jesus prayed, it was the mortal flesh praying to the immortal Spirit. As to the specifics of your question, I'm not sure the Bible ever said Jesus worshiped at all.
I can break this down a little better by going a little more in-depth into the heart/spirit/soul/mind/flesh teaching, but I'll wait on that to see if this makes sense to you so far.
